If they were trying to keep Victini here, then it's likely that they absolutely WANTED Liberty Garden to succeed, for Pokemon and humans to intermingle without concern. However, with the aforementioned poor relations, and the troublesome Pokeball situation, this would be very difficult. Therefore, it's not a stretch they may have brought Victini on board to ensure the success of it. Victini, after all, is claimed to bring victory to anyone who has them, no matter the challenge. However, what if the island had succeeded on its own? Well, then Victini being entombed there wouldn't make much sense. Let's look at a completely different angle though. What if Victini was in trouble for some reason? It's not hard to believe that this effective deity saw some worship, and of course, there would no doubt be plenty of those who would love to utilize Victini as their Gott mit uns. We even see Team Plasma attempting it now. Victini may have come for, or may have been approached with the offer of aid, and that aid they took happened to be the encasement in a tower, where no one would think to look for them.
