I'm a gentooer and it's not canon.
According to the devs each branch of the games, anime, and manga has its own separate canon.
Most people only care about the game canon, which is why this kinda stuff gets disputed.

He said it was the closest to depicting the world of Pokemon that he imagined. But there's a lot of wriggle room in that statement and for some reason manga retards take it to mean that Special is canon to the games. It clearly isn't, in fact it diverges from the game plot from the very first chapter.
