Have it as a side-quest.
Professor Krane is visiting the region with her Purification Chamber when you stumble across Miror B, who’s been selling Shadow Pokémon to other trainers to make a quick buck. Using special Snag Balls (also invented by Krane) you can catch the Shadow Pokémon and purify their hearts, and once you’ve caught them all you can battle Miror B or get a gift or something.

A held item that turns your Pokemon evil the more you use it. Makes it's moves and stats OP, but drains its HP after every battle.

Have game exclusive forms for certain mons to be Shadow Pokémon, similar to Totem mons or Cosplay/Partner Pikachu. Either don't allow them to be transferred or allow them to be transferred after purifying and becoming the normal form. Maybe give egg moves as a reward for purification.
