It's not just two pukeashits brawling in a colored void with 3ds-level models, each mon actually has their own animations. The camera is dynamic and there are tons of battle backgrounds to let the battle feel connected to the world.
The trainers' pokemon aren't limited to some regional dex so it's not like there are ratmons every other trainer like in the gb games, there is actual variety in the pokemon you battle.

As for your other points, they are valid, but they're issues that i feel are caused by the game not being long enough and punching above its weight class. if the shadow Pokémon series became a mainline-level sister series or something, i bet there'd be way more opportunity to flesh out the story and general content available.
