Halo wasn't intended to have a multiplayer, Team Fortress 2 was intended to be a realistic military shooter, Elder Scrolls Online never planned on adding a 1st person camera, STALKER was a futuristic shooter, the list goes on and on.
Yes the term "Beta" does mean that the game is feature complete and has entered the final bug squishing phase of development, but that's more of a suggestion than a hard rule, and there are 100s if not 1000s of examples of games being changed drastically during this phase of development.
Was Pokemon gen 4 one such example? I have no clue, but it's not exactly a hard claim to believe, especially if Game Freak and Nintendo saw the popularity of the handful of bobble headed Pokemon that made it in gens 2 and 3 and saw an easy way to make the starters more loved.
