Nyx in Persona 3 is the Mars-like planetoid that impacted with Earth during its early formation, and the debris from that collision gathered around Nyx's body, forming the moon. Nyx's consciousness was left behind on Earth after the collision, but the magnitude of its consciousness was so great that it could only be interpreted by early Earth lifeforms as "death". To survive, the lifeforms of Earth linked their consciousnesses to bind and imprison Nyx's deep within them, creating the Collective Unconsciousness. Nyx's consciousness influenced the development of life on Earth after that, resulting in the creatures that live on it today, including humanity. All Shadows and Personas are fragments of Nyx's consciousness, influenced by mankind and the many archetypes imprinted upon the Collective Unconsciousness.
Other gods like Erebus, Izanami, Philemon, Nyarlathotep, and Yaldabaoth are effectively especially powerful Shadows, created from the Collective Unconsciousness. They're "drawings", while Nyx is the "artist". To kill Nyx you'd probably need something like the sun exploding.
Also, when Nyx impacted, fragments of its consciousness crystallized and fell upon Earth. These are known as Plumes of Dusk, and are effectively raw Shadows. If you stick one in a humanoid body and let it develop, it will grow into the consciousness of its container, and take the form of a human mind. In the game Plumes of Dusk are used as revives, but they serve as the core for Aigis and the other technology that works during the Dark Hour too.
