Most if not all of them have been updated. No Pokémon that I can remember has a flat texture for a mouth anymore and plenty of Pokémon have depth in their eyes and it's not a flat texture either. The textures of fur, scales, and shininess was also improved.

Not really. That design is more of an analogue to Melee Mewtwo.
SV Mewtwo is more like the Sugimori art that was used from Gen 3 onwards.
