I don't understand how you can have fans of a franchise of rampaging monsters that could easily, effortlessly, tear apart entire mountains, cities and people on a rampage... get mad when they proceed to do exactly that.

Because it's supposed to be a regal immortal demigod creature. Impaling her like a psychopathic beast, just because she asked it to join her team, is extremely OOC just for the sake of edginess. This is a pervasive problem with the manga. It's way too edgy just for the sake of edginess.

It's not just because she asked it to join her team. This is after Zinnia awoke Groudon and Kyogre twice and attacked Ruby and Sapphire, two characters that Rayquaza is familiar with and likes far more. Ray attacking Zinnia is punishment for her insolence.

Does it interact with those two earlier in the ORAS chapters? In RS, Rayquaza is evidently angry about being controlled by Norman and Ruby, so what changed?

Yes, Ruby managed to convince it to calm down and help them destroy the meteor. Ruby and Sapphire were also riding on Rayquaza's back when Zinnia attacked them, knocking them off to fall into the ocean. Then she directly told Fug that she awoke Groudon and Kyogre and attacked the people Fug likes because she thought they were unworthy. Rayquaza isn't dumb.
