Yeah, but that's an ashnime movie. Have any of those ever foreshadowed plot development in the games? The closest I can think of is the second movie being basically the only lore for Lugia in any medium.

My guess is that the asset was quickly made as a placeholder (since it's just a simple recolor) before Game Freak squared away the lore.
It's worth noting that unlike other unused key items the God Stone has basically no description. Doesn't seem like they actually planned to use it in any way.

Yeah, but I strongly suspect that was something invented for the anime. In the games it seems to be connected to the Harmonia family in some way, but it is never outright stated what the connection was, just some rather cryptic messages that describe a king similar to N. With Plasma having a very medieval theme to them in BW I wonder if at some point the Abyssal Ruins were going to play a bigger role in the story. Also, it always struck me as strange that Dive was a HM just for a rather pointless post game area.
