Personally I think it's because the trio has a subtle secondary theming going on, which is states of matter.

Dialga's Steel represents solids
Palkia's Water represents liquids
Giratina's Ghost represents gasses. (Bit of a stretch, but Ghost is often depicted as vaporous, especially with the game's first Ghost line, Gastly.)

It's from the standardized Shinto creation myth. Palkia is based on Izanami, while Dialga is based on Izanagi. To create the islands of Japan, they were given a heavenly spear (represented by Dialga's steel type) to churn the salty waters of the ocean (represented by Palkia's water type).

But I thought all dragons came from the water in Eastern religions, so who the fuck knows.
