Is it flawless? No, of course not! But nothing is and it's clear they learned from their mistakes on the next game - you could save from the menu, the shadow pokemon had more variety in both availability and moves, they could be purified more passively, a few wild pokemon meant you could get trade fodder to move over pokemon from the gba games without trading away a shadow pokemon, dungeons had some small puzzles added to them so it's not just running around fighting trainers, Miror B. getting any shadow pokemon you missed and showing up in colosseums was a lot better than trying to remember where every trainer hangs out, and they added more stuff to do with the battle cds and battle bingo. Colosseum with XD's improvements would be really close to a perfect pokemon game.
