You are posting ORAS, the version in which he got the correct orb and powered Kyogre up. And in RS, only one team discovers and steals one of the orbs, so... I don't think why wouldn't he accept the idea of the red orb controlling the blue pokemon? Kyogre's ENERGY is literally red.
You don't look at the Griseous Orb and say

I thought the idea in the originals was that the matching orb pacified them while the opposite orb riled them up.
Since the plan was to wake up the sleeping giants, Archie/Maxie arrogantly figured the opposite orb would control them as well. At least that's how I interpreted it.
Emerald kind of implies that pacifying/controlling either giant was just Rayquaza's doing that legends erroneously attributed to the orbs.

Not in RS.
Original RS even have pokedex entries saying that one legendary is a destroyer and the other is a savior, though this isn't present in any other game.
