The outline for the intro was made way before the rest of the game, being nearly finished all the way back during 1997. The reason Charizard is there is because Venusaur and Blastoise were originally where the Johto starters are, and the Pikachu and Jigglypuff scene came from a scrapped minigame.

Gen II was before they created the "new gen" formula. Most of the mons introduced weren't even "Johto Pokemon." They either appear in both regions (or even only in Kanto) or are related to a Gen I mon by evolution.

Not to mention, marketing and hype were different back then. Nowadays the prerelease marketing campaign makes sure to tell you about everything that's new in the game with extensive trailers and other news pieces that are meant to keep people talking about the upcoming game and keep it in public consciousness. Around the turn of the millenium? Pokemania ruled the world, and the intro movie of the new game could only momentarily tease the new monsters with split-second cuts to get you excited. (Never mind that the gen 2 starters were still a prominent part of marketing.)
