They weren't designed as a duo. Ho-Oh was created first, then Shudo created Lugia for the anime and it was added to the games later.

That's why Lugia is so out of the way and lacking in lore compared to Ho-Oh.

Lugia and Ho-Oh share the same backstory. Lugia got mad for some reason and ended up destroying its tower, which killed the beasts. Ho-Oh then brought them back

There is no tying theme. Ho-Oh represents the pheonix that revived the beasts after the fire. Lugia is just a diving Pokémon. Both watched over Ecruteak City atop their respective towers until Brass Tower burned down.

It was originally just Pokemon Gold. Lugia by all means in the Pokemon world is irrelevant. It has no presence. The most you get are the old Dragons Den fucks giving you a single line which is hilariously enough asking if you even knew about Lugia.
Gen 4 remakes were also hilarious in giving Ho-oh yet another tower

They weren't designed as a pair so every thematic connection you see is headcanon or forced after the fact (like sun and moon, which is more day and night really).
That's fine though, they shouldn't really represent anything as a pair and they're more interesting as a testament of a particular moment in the franchise.

lugia is unfortunately the lesser box legendary, it doesn’t really mean anything too special besides maybe storms.

Also regarding Kyogre, its actual thing was the expansion of ocean. It doesn’t necessarily mean that Lugia can’t also govern the ocean storms specifically. Like the seas might personified rather than the expansion of the sea.

Nah, Lugia's the anime-made Pokemon. Ho-Oh was already intended to be the sole legendary mascot of Pokemon 2 at the time, but then they decided to add Lugia as the other mascot because they contrasted nicely.

Groudon and Kyogre's whole deal was that they've been dormant for probably thousands of years, so they're not in charge of anything really. They're the embodiments of competing forces of nature, and at the end of the game are either captured or put back to rest. So yeah, Lugia can be "in charge" of the oceans without conflicting with Kyogre at all really

This is why I love gens 1 and 2, the pokemon aren't crazy gods that created the universe, they're local legends that are just really powerful pokemon. Gen 4 really dropped the ball on lore, at least gen 5 dialed it back a bit

Ho-Oh is an ancient deity that represents Johto's penchant for tradition, mirroring Kanto's progress and technology. It does very generic deity things like grant eternal life, resurrect the dead, and test humans' strength of spirit, and its only role in the world is just to be worshipped - spoken of but never seen.

Lugia is just a sea monster who was shoehorned into the games at the very last second. We all know the story of Shudo creating it for the anime, and it not being at all present in the beta until the very last build, but later games have actively refused to give it any sort of lore. It was only after Shudo's death that the games loosely started tying it to the legendary birds - as in the anime - but this has never extended beyond them unlocking each other in postgame legendary hunts.

Tajiri explicitly said he didn't want people buying mulitple copies of the game just to get the one-of-a-kind Pokemon, and that's why you can ger both legendaries in both Gold and Silver. It wasn't until the very next game, after Tajiri stepped down, that the legendaries became version exclusive

They represent two mons thrown randomly together for no reason as Ho-oh was cut from Gen 1 and Lugia was shoehorned in from the anime. Boxart legends being directly related only became a thing in Gen 3.

Are you being retarded on purpose? GS were the games that introduced the Day/Night cycle, it was a huge feature back then and many of the game's mechanics work with it.

It doesn't need to be lore related. Day and Night are in there for the theme.
Interestingly, Pokemon Special, the manga, does make a connection between Ho-oh, Lugia and Celebi, probably because they were working on the plot before the games even came out, and it got changed.
