Then, 異なる only means "different" in the way you might say "different colors" or "different languages", it's saying there are numerous things within the category that are not the same.
To me, it's pretty obvious this is saying "Pokemon of different timelines (plural)" from the context, but technically speaking, "Pokemon of different times in the same timeline (singular)" is a valid reading in a vacuum.
But this is the kind of thing a localization director or editor is supposed to be catching and ensuring that everyone is translating terms the same way. It's sloppy.
