Groudon, Kyogre and Rayquaza were in charge of the earth, so the next logical step was to have legendaries be in charge of the world itself. For the first 5 gens they had a odd gen = soft reboot, even gen = continuation and improvement over the last gen pattern. Gen 6 broke the pattern by being horse shit and in no way an improvement over gen 5
