They claim to have suffered a lot at the hands of the region's native inhabitants and if you deny those claims you get your pokemon confiscated and lose your job. The people of the region are taught to hate themselves from birth by the media and are blind to the team's influence, shutting down anyone who notices something is wrong.
(You) play as a young man / woman who is ready to start their trainer journey and is like everyone else in the region. Throughout the game you meet various trainers who had their lives ruined by the evil team and start to understand the truth. The team has actually done everything they blame your people of and your region just tried to nonviolently expel them when they were getting too powerful, only to be defeated by other team-controlled regions in a pointless war.
It's up to (You) and your Pokemon to expose the villains' lies, wake up the brainwashed population and give the region back to its people
