-Not sure about Red's and Blue's (and Green's?) role in the game, considering that Chase, Trace and Elaine exist. Having Blue (who did appear in LGPE as a GL, after all) replaced with Trace as Viridian Gym Leader and battling LGPE PC on top of Mt. Silver instead of Red would be the worst-case scenario to me. If it was up to me, I'd ignore Chase, Trace and Elaine completely and even make the houses in Pallet Red and Blue's again... but I don't see them doing it (especially that it'd dimnish the sequel factor of the game, especially considering Trace's ex-Champion status). But I don't see them putting NINE ex-PC/rival character in the game (Red, Green, Blue, Chase, Elaine, Trace, Ethan, Kris, Silver) either, so someone would have to get the axe.
Possible cons:
-GO catching system. No copium here, it's a flat out drawback.
-Most HGSS additions would probably be gone (though some influences from HGSS would likely stay in, like the Executives - LGPE had Archer after all). As I said, not a big thing to me (although Pokeathlon in some form would be nice) as long as the original Gen II core is unscrubbed, but it can be interpreted as removing so I'm including it here.
-Instead of normal starters, we'd likely get more buffed "FRIENDSHIP IS MAGIC" cutemons.
-They'd probably be tempted to reuse some assets from LGPE, like some Trainer Class models or, worse yet, returning Kanto character models (some of them would be especially unforgivable, like Misty). There is also a risk that the Kanto part of the game would be largely copypasted from LGPE to the point of ignoring the changes that GSC made. While I'm all for expanding Kanto post-game, they can do better than just copypasting stuff.
-The HM replacement would be something extremely stupid. BDSP's solution was meh but tolerable.
-No Bike... I guess?
