Tim deduced that Pikachu was his dad before Pikachu realized it. This happens in the last 25% of the game. But Dad having his memory back has a side effect of slowly destroying the real Pikachu's mind. Tim and Dadchu still have to resolve the plot thread of the big bad organization responsible for everything. They enter the secret headquarters and confront the evil scientist who is trying to transfer his mind into the body of Deoxys. Dad's real body is in a containment chamber there too. The scientist succeeds, but Mewtwo appears and battles Deoxys. The battle sets off a chain reaction that causes the building to go up in flames. Tim and Dadchu find a way to reverse the Deoxys mind transfer, but Dadchu is seemingly lost in the explosion of the headquarters. Until finally Mewtwo appears with both Pikachu and Dad in his arms, both now back in their own bodies.
