-Kurt went to his desk to work with the Apricorn that you gave him with Maizie closely watching him work (Crystal also strongly implied that Kurt trains her to be his successor)
-Many items that were interactable in GSC (like stuff in Mr. Pokemon's house, implying him to be a collector of various weird stuff he got while traveling) are now uninteractable.
-In Crystal Goldenrod Dept had a rooftop where you could see your house from the binoculars. Now it's gone along with Camper Todd's sales.
-In GSC, Kanto and Johto had different radio shows. Now it's the same everywhere, so they basically destroyed the Pokemon Tower for a radio station that produces nothing...
-In Crystal Bill had a NEET gambling-addicted dad that taught elemental moves for coins. Another worldbuilding detail lost.
It also had some definite fuckups like mixing up Kimono Girls for no reason.
-A lot of other minor stuff like the Celadon Mansion graffiti.
The list goes on and on...
