By the time we meet the bumfuck AZ the Ultimate Weapon was already dealt with and Lysandre gone and him being the one who made the Ultimate Weapon was just something for you to go 'oh that's cool I guess'. It'd be like learning who built the Spear Pillar or who was the original King of Unova; sure it's neat information but to actually, physically have that character walk up to the player character in what amounts to a nothingburger for the story is, by definition something that doesn't matter.
What does removing AZ change about the story of XY? We no longer know who made the Ultimate Weapon but that's fine since the Who in this case isn't important. We lose an uninteresting fight that was not challenging or interesting? Wow it's fucking nothing. We never see Eternal Floette? That never went anywhere and was never released so it's hard to call that a real loss in the first place.
AZ's addition was pointless.
