What was Ho-Oh doing billions of years ago?
Why did it only come to humans about a century or two ago to revive 3 Pokémon?

To be fair Lugia has a reason for not being depicted
There was always only supposed to be Ho-Oh, Lugia was an afterthought, that's probably also why they made it hidden deep inside the ocean
Not sure if Lugia is in HGSS though

Better question, what were prehistoric Pokemon doing in ancient times? Ruins are built by humans, but there was no machine to revive fossils back then.

Lugia is entirely an anime creation. In fact Takeshi Shudo thought it would stay movie only and didn't expect it to be added to the games. Ho-oh was the single legendary even in the Spaceworld beta. They came up with the idea of two version legendaries later.

I never thought about that now that you say it.
Kabuto was at least said to not go extinct, but not the other two.
They could explain it with those time-space shifts from PLA now I guess.

Maybe they're specimens that survived in some part of Johto? There's backing for fossil mons surviving out in the wild with Crown Tundra now but the real answer is probably Game Freak just wanted to use pokemon that seemed more mysterious

the CT explanation is on Omanyte's entry, they're restored mons, not mons that survived.
The only one that survived was Kabuto.

I found that interesting too when exploring the ruins of alph to it's fullest extent, I truly got to have fun explore every nook and cranny, it was extremely fun, especially with it connecting to union cave. I had a blast.
