Their implied personalities reinforce thisI think their roles in the games also helped. Roaming legendaries are exciting, especially as a kid when you dont fully understand the mechanics, so randomly encountering them was like an adrenaline shot. It helps that you see them in the intro, it adds a sense of mystique to them, and their designs work perfectly for this role-- it's easy to imagine them soaring over the land and sea, and getting brief glimpses of them. And, for those lucky to actually get the Eon ticket, seeing their counterpart on a mysterious island was cool.
Just a lot going right with them. They're great Pokemon.
