What they should do for a middle ground is let you "register" your competitive pokemon into a slot that is strictly for online use only. Once it is registered, you can rework the original pokemon however you like, and register it again in a different slot if it changes.
Ex. You make a 252HP/252Def Avalugg with a specific moveset, and register it as such for online play. Later you decide to change its EVs so it has some more in SpD (for whatever reason), and maybe a different move. You can register this new Avalugg as well, so when you play online, you have both sets to choose from, but ingame, you still just have that one Avalugg. This way you still have to make all the sets yourself ingame, but once they're made, it's done and you can pick from all of them freely and quickly.
