In Dialga/Palkia/Giratina’s case the children were literally sent by God to prevent Cyrus’ plan from working, they were predestined to defeat the legendary, that’s the very reason why they were summoned
Same goes for PLA (it’s even spoonfed in that game)

The regular form of Dialga/Palkia seem to kinda let themself get caught but the one you fight in origin form is clearly going berserk and does a poor job fighting you for a supposed god.
In DPPt whatever mascot legendary you fight are also going berserk and need to be either defeated or captured.
