The Sinjoh Ruins cutscene is a look behind the scenes of every time an egg appears in the world.
We already know it itself appeared out of nowhere from an egg. And that it had a hand in creating, at minimum, the entire world, and 7 more eggs (3 dragons, 3 lake elves, mew). It is the pokemon of divine creation, pure and simple. That's even it's namesake, the Archeus of medieval alchemy.
Pokemon, in accordance with all of its connections to medieval alchemy, has Spontaneous Generation - Continuous Creation. New wild animals just appear because God made them right then and there out of gubbins from the environment (hence Elm's discovery of eggs being dirt and grass cradles). This is why the daycare center people say the eggs just randomly appear. They actually do. Because Arceus is making them, every. single. time. Arceus is not just responsible for 7 eggs, it's responsible for the miraculous manifestation of every hatching cradle egg in the world's existence, possible even its own.
This is why we never see pregnant pokemon.

They could go into at least that much detail with pokemon and not set a single toe over any lines.
Unless, of course, pokemon breeding simply does not involve the egg ever being inside the mother.
