Heart Gold has the cooler legendary theme and more thematically appropriate legendary plot. Soul Silver just exists to have a second version.

By that metric alone Soul Silver is inferior.

HeartGold. Ho-Oh is still the 'main' legendary in both versions and it feels so weirdly out of place when you fight Lugia instead

I would take Donphan over Ursaring. Mantine vs Skarmory is a tossup, Skarmory is a handy flyer with great typing but Mantine can surf and has strong water moves. They are both great.

The Ho-Oh fight makes sense on HG because the kimono girls live in the city.
The Lugia fight in SS makes no sense because it takes plave in a cavern below the sea.

It's not hidden though. The story is identical between both versions. You're still forced to go to Whirl Islands in SS.

Heartgold makes the most sense. And in terms of version exclusives, Primeape alone makes Heartgold better. Getting Kyogre instead of Groudon isn't great, but you'll probably have one anyway from somewhere else.
