Remember in the first movie when Ash went to the cloning room to save Pikachu and sort of went into the cloning machine. Maybe instead the the machine not registering Ash it actually cloned him later on. The Ash clone might have taken the Pikachu clone and went on adventures in some regions while the real Ash and Pikachu went and adventures in other regions.
