Zygarde originates from Kalos, it travels along as it senses disorder, you bitch. Although I'm not sure why didn't it intervene during Groudon or Kyogre's fiasco, but I assume that is under Rayquaza's jurisdiction as it is above Hoenn's atmosphere.
