And just as 2 days ago I'll just gonna point out that this is how saving works since gen 2 and to this day... and it's actually a good thing - GF actually optimized saving so the part that is responsible for what's in your box is changed only when you touch boxes.
It's one of the few cases where GF should be praised for not being retarded. They minimize damaging excessive write/read cycles and make saving shorter when you don't need it.
But again, idiots think that it's gen IV specific thing because it's the only gen that is transparent about it.
Lemme guess - you also think that Gen I Pokeball "miss" is some magical mechanic that got completely removed from further games?
