Maybe one Rayquaza did try to stop it, but died in the process? Anyhow, as far as I understand the lore, the meteor fell on Galar millions of years ago. But Eternatus was only awaken a few thousand years before present. But Zacian, Zamazenta, Calyrex, and the medieval people of Galar may have dealt with the first Darkest Day before Rayquaza can intervene. And fo ads, many people here already pointed out dealing with Eternatus wasn't his job to begin with. Sure, Rayquaza has been traditionally depicted to act as the third force whenever Groudon and Kyogre clashes, but what he did to the Deoxys Comet in ORAS suggests that Rayquaza do act as Pokemon world's planetary defender. So what truly happens in ancient Galar will continue to be a mystery.
