Masuda saw how Pokemon were becoming literal gods and said "time to take the piss out of that" making them philosophy based and ultimately just figureheads. They even kinda address the idea of "what would have happened if Rayquaza didn't stop Groudon and Kyogre" by showing that one dragon would literally just take over and cast the world in its image.
