Understand that most legendaries and mythicals are not gods, they're just rare or unique pokemon. Pokemon like Latias and Latios have large populations but live out of most human's reach, Marshadow are simply so good at hiding it took a long time to discover they exist, Magearna and Genesect are unique instances of craftsmanship, etc.

If they didn't want Pokemon to look like gods then they should've stopped making legends about them doing godly feats and then literally showing them do that. "Arceus is not a god" but he's called Almighty Sinnoh, created the CREATION trio, is called "The Deified Pokemon", has his own fucking domain in the sky, like what the hell are they thinking? They certainly dialed back on the godly narrative after Arceus though, the closest are the trio in Unova (where the depiction is more 'people started worshiping the man-eating monster in fear') and the Tapus in Alola (where the vibe is more that they're impish pokemon that simply protected their habitats, got worshiped for it, and had the ego to soak up that praise while giving nothing back.)
