Probably not. I would expect everyone to be agnostic since the existence of Ghosts, and that fact that the show has shown ghost pulling people's souls out, means that there is some kind of after life.

Depends what you mean by 'atheist'. I'd say agnostic is more likely; just because in the Pokeworld you can scientifically find verifiable evidence of God-like beings doesn't actually mean you're going to choose to worship any them, especially when they're not offering anything in the way of an afterlife or eternal reward.
