Both could actually be true. Porygon Z was originally created by another party to explore Ultra Space, and then Galactic got ahold of it and lightly modified the software to their needs. Think Hiren's Mini-XP.
Alternatively, the reverse could have happened. The prototype data could've been uploaded by someone else(perhaps stolen from the MC and sold?) and then was modified to work in ultra-space.
Finally, the Pokedex could just be retarded, because Galactic's involvement was unknown and it was just found here after all of these years with only minimal context around on the island.
