I thought it was implied to be a byproduct of team rocket's genetic experiments with Mew that led to Mewtwo. at least in gen 1 it was, it's probably been retconned by now.

Implied how? Only Yellow put her in Pokemon Mansion. Red/Blue put her near Fuchsia along with the other weird/mutated Pokemon like Doduo and Venomoth.

and the stuff mentioned in the OP. don't really know what other kind of answer you're looking for. the lore in gen 1 was pretty vague across the board so loose connections like this are really all we have to go off. it seems like the most logical explanation to me, the other one being "they're not related lol", but that's not very engaging discussion is it?

I think they're most likely not related. Or possibly Team Rocket put a Ditto in a blender to create extract of Ditto which they used to clone Mew.

Ditto spawns in the mansion and cerulean cave, the locations that speak about Mew and that have Mewtwo respectively, they weigh the same anf have the same colour scheme for regular and shiny

on top of that, the base totals are similarly structured, ditto is found on the mansion where Mewtwo escaped, mew learns "all" moves while ditto transforms into all pokemon. it's beyond obvious at this point

I've no doubt Masuda knows of Japanese fan theories, but they didn't give a monkey's for the thoughts of western fans so didn't bother to see what the spergs thought about it (remember, NoA was deliberately half-arsing the localisation on top).

The mew DNA sample they were cloning was incomplete leading to the creation of dittos when cloned. They added DNA additions and edits to their DNA sample to create mewtwo.
