That's where she becomes 'evil' because she installs the second Paradise Protection Protocol into AI Sada without even telling her.
The Paradise Protection Protocol is like a parasite identity that embodies what Sada was like at the end of her journey to create the Time Machine.
So yes, I'd argue Sada is an actual villain, but she's the 'good/neutral person who became corrupted' kind like most Pokemon villains in general.
Only ones that I think don't belong in this group are Giovanni and Ghetsis.
Even Volo might be interpreted as being corrupted by his obsession with wanting to meet Arceus.
