This was a big thing that was lost in translation due to the pokedex supplemental material never having been localized, kind of like the shrinking pokemon lore. When Gen 2 was coming out Gamefreak released a “research note” from Elm that explained how pokemon eggs aren’t exactly eggs entirely, and how they’re seemingly made by material surrounding the environment as more of a cradle than a traditional animal egg. When the daycare workers are mentioning that they “don’t know where it came from” it’s not their attempt at hiding the birds and the bees from the player- it’s legitimately just that pokemon reproduction and egg creation is so poorly documented in-universe that no one knows how the eggs are actually made.
Parts of this lore did end up making it into the official games and were localized. For example, in Platinum an NPC talks about being an acquaintance to Professor Elm, bringing up his discovery of Pokemon eggs before correcting himself to simply calling the objects similar to eggs. In XY they bring up the cradle lore again, with another NPC describing them this way and explaining that they aren’t TRUE eggs.
Arceus’s event with its google images light show is basically it showing to the player the creation of a Pokémon’s egg- something Cynthia comments on afterward as being an event no one has ever witnessed before.
