Depending how you view it; either Magma/Aqua, Flare, or Yell.
Magma/Aqua really started the whole "my plan is end the world" kind of thing that Pokemon doesn't really need. Plus, they feel so disjointed, living in caves and just kinda showing up, that their plan feels way more like a desperate play for attention.
If you think "end of the world" plots are fine with proper gravitas, then Flare probably is where it jumped shark. Flare's plot is just "Fashion, Fashion, Fashion, DEATH LASER, Fashion, Fashion!" It's just completely incoherent during a playthrough.
Yell is just when they gave up and made a "were bad cuz were bad, beat us to advance the story."

For me personally it was Team Galactic because "we want to use a time Pokemon to destroy the universe and create a new one where our leader is god" was so over the top retarded to 12 year old me that I could never take it seriously. Ruby/Sapphire was dumb, but it atleast derived from what the legendary Pokemon actually did (plus I was a bit younger when I played that). Galactic's plan was a significant magnitude bigger in scale while being much, much, much more generic.

That being said, I really wish Pokemon games should drop the "evil team" gimmick entirely if all they do is continue to make these "destroy the world" anime plots about them. Team Rocket was cool because they were just some gang causing trouble in a region that you explored. Pokemon games absolutely should not have these elaborate plotlines, they take away from the games rather than adding to them. That being said, I haven't bought a Pokemon game in over 10 years so I'm probably not the target audience anymore anyway.

Rocket had their leader as a freaking gym leader so they clearly where also somewhat in control of the pokemon league
also everyone in Rocket knows what's the objective of the team while from gen 4 to now it's not really clear if they even know what they are fighting for
they should do more stuff like PLA's storyline

The problem with team Aqua and Magma is that GF not dipped hard enough into inspiration behind them. Politics behind land reclamation in Japan is an interesting topic with both sides of conflict having their rights and wrongs but we never saw it in Pokemon. We never saw Team Magma and Aqua actively working with people in Hoenn. We should see Maxie building land for farmes and Archie supporting fishermen or some shit.

because they were unabashedly assholes, not some of this morally grey or friendly bullshit later gens try to do. Giovanni is sick, having his cover be the viridian gym leader was cool. Having Silver be his illegitimate bastard son was cool. The underlying plot between Kanto and Johto was cool. And the DS remakes that added more story really rounded out team rocket as a whole. Also Jessie and James are in Yellow version which is fun.

Just because they are both doomsday cults it doesn't mean they are both retarded. Yes, wanting to end the world is silly but both teams are not on the same level.
The Galactic plot is more tightly written and better incorporated to the overall plot of the game than the Flare plot and because of that, Cyrus' ambitions and Team Galactic's machinations came off as more reasonable and well thought off in game. Every time you encounter them they are getting one step closer to their goal, no effort is wasted.
Flare on the other hand, are just meandering and being annoyances for half the game. Their actions are just incoherent, and not in a fun hypocritical or self destructive way like the good evil teams do, they simply waste your time by halting progress and setting up for a bad twist.
