The Clefairy line were implied to be aliens in early game lore, and confirmed to be in the anime, where they build a spaceship.

Well they changed a lot between Johto-Hoenn, basically changing the continents. Surge isnt even the Lightning American anymore, nor is Mew from Guyana

Didn't one of Sinnoh's folk stories was that one man hunted down Pokémon with a sword, so he cursed humanity by making Pokémon a specie that lived far from humans?
And, if we take both PLA and the other folk stories, he accomplished it by making many Pokémon more feral and dangerous.
