Even if it has Rough Skin (which is a hidden ability, so it's unlikely in the first place), I don't think that's much of a problem. Just treat it like sandpaper; it's fine to touch, so long as you stay still. Don't forcefully rub yourself against it. Maybe that prevents more intimate cuddles, but you can get it an Ability Capsule if it's that big of a deal.
There are far worse 'mons for hugging, anyway. Just look at Lucario, for example. Why'd they make it so the poor pooch has an anti-hug spike on its chest? Pretty cruel if you ask me.
