Rewatching the early anime seasons now as an adult, despite being fond of it, I really noticed how poorly Misty was treated as a character on many occasions.

I don't think he ever intended to continue the show after Red/Green, he probably saw the franchise success as detrimental to his artistic freedom and I can't help but sense a bit of resentment from his part because of it.
And this is why I think he has always been a bit disrespectful to Tajiri's work deep down, because its success eventually condemned Shudo's view on the Pokemon world. A view that Shudo probably considered on-par or even superior to GameFreak's, but it was objectively pretentious and disrespectful for him to believe so because, as good as some of his ideas were, he was still hired to write a commercial anime to sell toys and videogames, whether he liked it or not.
I genuinely think Shudo would've fit better to write for the Digimon anime than the Pokemon one, in the long run, because the Digimon anime is at least partially intended to be a work of its own and its games aren't strong or consistent enough in their formula to justify the anime being as much of a commercial as the Pokemon anime turned out to be.
When the Digimon anime aired, it was pretty much selling Tamagotchi so the artistic freedom was a lot more extensive.
The Pokemon anime was inherently required to be more tied to the game formula even at the very beginning.
