I want to clear the additional areas of G3 without outside software modifying stats. Are natures enough or do I need to care about IV's, EV's, and/or egg moves too?

Nature's and EVs are essential, but I don't think IVs are. They certainly help but I know nothing about how to breed for IVs in Gen 3

The easiest team to assemble is probably Swampert, Metagross, and Latios. If you picked a different starter or don't want to use a legendary there's also Flygon for STAB Earthquake spam.
