You misunderstood literally every single bit of lore about them and the paradoxes.
Nothing about them indicates that they are unique. And paradoxes are from alternate timelines, not actually from the past or future of "our" timeline.

raikou entei and suicune are canonically one of a kind though. three pokemon were buried in the rubble of the burned tower when lugia rampaged, so ho-oh took pity and revived them, turning them into legends in the process

Common sense. Ho-Oh is the one directly tied to the region's lore and Lugia is clearly meant to be a post-game dungeon legend. Furthermore, the rival is canonically named Silver, which only happens in Gold and Crystal.

The English localisation fucked it up. In the orignal Japanese version, the AI correctly says they're from a different timeline. What the AI says in English is irrelevant. I'm serious, look it up. It's linked in the Bulbapedo article on paradox mons.
It would make zero sense for the AI to claim something different than the lake prof. Literally just think about it for a second. It's a translation error.
