Game Freak and Nintendo agreed the franchise needed a black-swan event to make the public hate Porygon, and more importantly, to ensure Pikachu's rise to stardom. So Pikachu was to shoot a Thunderbolt and attack the children who had learnt of Porygon's power, however Pory was to take the blame.
This is why Porygon is so hard to obtain in the original Kanto games. The decision was made to lock it behind the Game Corner for 9999/6500 coins, because the developers did not want the player to ever learn of Porygon's existence, let alone it's frightening power.
