If you read the actual Pokedex entries it's clear that they a) almost never kidnap humans, and b) only do so when very hungry in order to feed on the human's dreams
Hypno are more like wild animals that will prey on humans when desperate than anything else, and newer pokedex entries make it clear that when Hypno have a proper prey population in a region they're quite harmless, and tame Hypno are very helpful to anyone with sleep problems (to the point they're used in hospitals)
We see this Hypno dream-predation in Firered/Leafgreen
A little girl gets scared in a forest, (You) go save her, the Hypno attacks you, you beat it and bring her home
She isn't hurt at all
There's nothing in the encounter which suggests she was or would be raped, and there's nothing which contradicts the pokedex entry saying very hungry Hypnos attack humans to feed on their dreams
Given the evidence, we can safely say that the Hypno was going to feed on her dreams, and nothing more. We don't even have any proof that Dream Eater causes lasting harm
Heck the English localization even makes it clear the kidnapping is an isolated incident
So it's like if a starving wolf irl tries to eat a human, but in any other situation would be terrified of humans
That's basically what canon Hypnos are, dream-predators whose preferred prey is canonically not humans (Komala are) but who will try their luck when desperate
