And much like yokai are as intelligent as humans or even smarter in cases, so are Pokémon. Meaning there's nothing actually wrong with them hooking up, as evidenced by the stories that got to the game, the asides spoken by characters and the myth concepts they'd written to make the world more realistic and lived-in.
