Not exactly sure why Masuda put Manaphy with Rayquaza, but a guess could be how Manaphy is the Seafaring Pokemon and its name contains the Polynesian word "mana". There's always talk about Polynesian using complex star compasses, the sun and moon, cloud patterns, etc, basically the sky to travel across the ocean. So the Manaphy-Rayquaza connection might have originated from those Polynesian sailors
