My headcanon is that Virus Groudon as well as the Kyogre summoned from Jirachi in the manga are the true primal forms of Kyogre and Groudon. That's how they appeared millions of years ago when they created the continents and oceans.
The vines that absorb energy are there for Groudon to have a chance against Kyogre.
They are also gigantic, much bigger than game Groudon and Kyogre and even bigger than "Primal" Groudon and Kyogre.
Primal Groudon and Kyogre are also just weakened forms of how Groudon and Kyogre actually were millions of years ago.
