A) Legendary pokémon aren't unique individuals, there's fucking loads of every one of them. Furthermore Dex entries for the Latis state they live in herds
B) The localisation cut a lot of scene-painting, in the original Alto Mare was a gathering point for many Latias and Latios
C) The Latias in the end arc was a different Latias to Ash's/Bianca!Latias but clearly was familiar with Bianca!Latias, due to the scene showing her looking at the other Lati@s.

No? There are just two that guard the city during the time of the movie. There’s an entire flock of them elsewhere and they travel there. Theres an extended backstory in the JP version of the movie, as well as the Hoopa movie and Journeys where we see more Lati@s living there.

The Mew are chilling the fuck out hiding, the Mewtwo are cost-prohibitive, despite the templates floating around the black market so not everyone can afford to make one, unless it's a wormhole/dimensional rift/summoned by a slate/similar. There's also the issue of the MC canonically catching all pokémon in their region, meaning Red caught Mewtwo in FRLG, yet Mewtwo was found in its cave in Gen 4.

They show a bunch of them at some point in the movie. The 3 at the end are just cousins coming to check on them. Basically "don't be sad this pokemon died, there are a bunch more."

One in Cerulean Cave in Kanto, one in the Unknown Dungeon in Kalos, one in Ultra Space Rock World, one from Rainbow Rocket's Giovanni, one in the Max Lair, and one in Ramanas Park. Discounting the one from another timeline, that's 5 Mewtwo.

There are so many Mewtwos. Fuji's Mewtwo, Unova's female mega Mewtwo, Pokken's shadow Mewtwo, Kenshin's Mewtwo, PMD's Mewtwo (how did a Mew get cloned without human's?), XY's unexplained Kalos Mewtwo. Some of them could be Fuji's original creation like the Kalos one, but the Unovan one explicitly isn't. Fuji really should have patented his work because it seems like anyone can make a Mewtwo that looks just like his.

Most are spread across different continuities, but the anime acknowledges the existence of two in the same universe and time, one being male M01 and one being female M16. Both appear together in the Mega Evolution special and at the end of the Diance movie.

He probably watched the bastardized movie dub where they added a destroy the world dialogue to him. Both game and movie Mewtwo just wanted to kill his abusive creators and be left alone, but Fuji at least got to survive in the games.

And yeah Deoxys was never evil, FUG was the one who started shit in the movie and in ORAS Deoxys was just riding the meteor because that's how gravity works. FUG is just a bloodthirsty asshole Deoxys never did anything wrong.
